I'm looking for some cool places to see live music in Chicago, such as small or mid-size clubs people might not know about. Any suggestions?

It depends on what you like. If you like electronic, Rodan has some cool nights as does Dannys. Then you can also hit up the Double Door which is a city legend.

Mutiny is cool..but you never really knw what you are going to encounter...kinda like a musical potluck lots of fun tho! and I believe Lions Den on Irving is good for just a laid back more neighborhoody sports bar kinda scene. (havent been there in awhile tho, sorry)
Jazz at Katarina's on Irving is sweeeett! the food is terrific from panini;s to full blown dinner entrees and their desserts are all homemade, on site. Its a bar, its a restaurant, its a coffee house w/jazz, atmosphere is really easy and nice decor. You will probably be greeted by the owner herself when you go in... great date place too! the set up is long and the music towards the back, so if you want to chat it up, stick closer to the front of the place and make yourself at home. also, take note...when there is music there is a cover chg. I have known it to be $5, which gets added to your bill.

Park West is my favorite small venue, but their acts are pretty limited. House of Blues has great acoustics, but they really pack a crowd in. The Riviera is definitely a good time, but again, limited on the acts that play there.

all of those places everyone suggested are pretty cool (i'm a big fan of taking a chance and going to the mutiny - it's free and i've discovered some pretty good bands there).
What I suggest is (and I feel like I just typed this, oh, because I did on another message, hehe) is to do what I do:
I hit up the reader online (www.chireader.com) and see what bands are playing and then I hit up their websites and listen to any songs they have up... if i dig the songs, I'll go to the show...
here are some small venue websites so you can see what's playing:
www.emptybottle.com
www.doubledoor.com
www.schubas.com
www.abbeypub.com
www.darkroombar.com

Elbo Room is great, Jackpot Donnie is a local chicago band that is up and coming- they're playing there this wed. (2/6/08)
I realize this reply is beyond late compared to your post, but if you were seeking out music venues in the city then I think that you're the kind of person that would like Jackpot donnie.
http://www.myspace.com...
Jackpot Donnie has been an evolving life form since February of 2003. The recipe for the full Jackpot Donnie experience calls for a full cup of hard rock, a dash of reggae, a splash of funk, and a heavy dose of scintillating melodies and powerful vocals - add more of any ingredient as necessary. Known for their ability to play to any room, they are establishing themselves as one of Chicago's up and coming live bands.
